As I understand it, about 200 or 300 RPMs before the rev limit the computer starts to shut down fuel etc, and then it dies completely at the rev limit. So, if racing, even though your limit is say 6500, should be shifting at 6000 or 6200 or so.

I suggest you find gearing that has you hitting limiter 3/4 down the longest straight then lift ever so slightly. This will give you the best acceleration off tight turns and should put you in the ballpark. Re: Rev limiter setting not changing limiting: I tuned a 2007 Gsxr1000 and changed the maximum rev limit in the software, but the actual limit did not change when I tested it on the dyno. I had to make the software setting 1k rpm higher than the actual functional limit.
